Your Steam account stores the mods you are subscribed to and automatically downloads them when you install the game so you should always unsubscribe to your mods before reinstalling to get a clean version of the game. In order to restore your mods, please manually unsubscribe to all mods and then re-subscribe to them through the Steam Workshop. 2K are freaking idiots which do not know how to read.
